It's conceivable that the alloys used to build the ship are far heavier than alloys used in station construction today (if one looks at this from a real-world standpoint), and the relative speed of the ship as it descends (~20k kph at upper stratosphere) means that controlling the direction and attitude of the ship is by no means an easy task. Voyager has a specific design that incorporates atmospheric-capable engines, but even then descending into an atmosphere is a difficult challenge. The pressure isn't a factor - gravometric forces far exceed atmospheric pressures on a regular basis, which are deflected from the frame of the ship by the aforesaid field around the ship. The Titan (the ship Will Riker gains command of) has an incident in the Neyel area where it grazes the atmosphere of a planet, which causes serious damage to the ship's forward frames. Thus, the ship is uncontrollable and would burn up on re-entry. Within the books, and shown in Voyager, the typical engines are incapable of moving the mass of the ship effectively through an atmostphere, because the field around the ship that effectively reduces it's propulsive mass cannot be formed (or it would irrevocably damage the atmosphere of the respective planet).
